چکیده

Calculation of free-energy differences using exponential-work averaging methods is examined, focusing on the amount of sampling required to converge to an accurate result. We review prior research that has demonstrated that the necessary amount of sampling scales exponentially with the dissipated work associated with the reverse trajectory. We demonstrate the result through a pedagogical application to a model process involving adiabatic compression and expansion of a gas.

Multi-Component-Multiphase Flash Calculations for Systems Containing Gas Hydrates by Direct Minimization of Gibbs Free Energy

The Michelsen stability and multiphase flash calculation by direct minimization of Gibbs free energy of the system at constant temperature and pressure, was used for systems containing gas hydrates. The solid hydrate phase was treated as a solid solution. The fugacities of all components of the hydrate phase were calculated as a function of compositions by the rearranged model of van der Wa...

Optimized potential of mean force calculations of standard binding free energy

The prediction of protein-ligand binding free energies is an important goal of computational biochemistry, yet accuracy, reproducibility and cost remain a problem. Nevertheless, these are essential requirements for computational methods to become standard binding prediction tools in discovery pipelines. Here we present the results of an extensive search for an optimal method based on an ensembl...

pKa predictions of some aniline derivatives by ab initio calculations

: In this work, different levels of theory containing HF, B3LYP, and MP2 with different basis sets such as 6-31G, 6-31G*, 6-311G, 6-311+G, 6-31+G*, 6-31+G are used to predict relative acidity constants of some aniline derivatives. Three different kinds of radii containing UAHF, Bondi, and Pauling are used to study how cavity forms change acidity constants. In all cases, DPCM model is used to si...

Enhanced Ligand Sampling for Relative Protein–Ligand Binding Free Energy Calculations

Free energy calculations are used to study how strongly potential drug molecules interact with their target receptors. The accuracy of these calculations depends on the accuracy of the molecular dynamics (MD) force field as well as proper sampling of the major conformations of each molecule. However, proper sampling of ligand conformations can be difficult when there are large barriers separati...

Using overlap and funnel sampling to obtain accurate free energies from nonequilibrium work measurements.

Two concepts are presented for accurate nonequilibrium work free-energy measurements, realized both in molecular simulation and experiment. First, the need for an intermediate important to both the reference and the target systems (overlap) is indicated. Second, the use of a soft path from each end point to the intermediate (funnel) is demonstrated. Schemes implementing these concepts dramatica...
